Is there any way to tell if the replacement seat compromises the ability to put your helmet into the compartment? Not that it really matters to me since mine doesn't quite fit, but I still would not like to loose any more storage capacity.

I had a thought the other day (always a potential disaster...). Wouldn't running the high beam during the day give me a bit more visibility? I'm just a bit south of you in MA. My OTD last July was also just under 4k. I think your dealer is being reasonable. You could TRY $3500, but at that point it is nickles and dimes. Do the deed and enjoy as much of our too-short season as you can.
