Your concern is a legitimate one. I think it's legitimate because when riding this scooter at it's top speed the engine is also at it's top RPM. When Gasoline engines are run at their top RPM they wear out faster. But, I wouldn't worry about it. Just check your oil often when on long high speed ride...

I have used Shorai Batteries before, they are legit. I don't have one of those on my scooter, but when the time comes I'll get one of those. The price isn't that bad. My scooter is still on it's original battery, can't complain.

Lead acid batteries don't only suffer chemical degradation, they also sustain physical damage from all the road vibrations. AGM batteries tend to last a bit longer, up too ten Years for those used in cars.

I concur, I have always see glitter metal shavings in the transmission oil of all the scooters that I have owned.

When I changed out my weights I failed to use a torque wrench. After a mile of riding that nut unscrewed itself and the variator ground itself through the casing like you have pictured. Yeah, I do the same since removing the body panels is a pain. No. No....my brother in law never put the hood back on his Chevy either, or the right rear door. It's a 'look' for sure..... And he says mowing takes less time now since the other 3 quit running, and are slowly sinking into the front yar...

Don't worry about water getting in there. The dash gauges are sealed and only some relays are under the cover.

The water pump runs off the camshaft. It does have a weep hole for when the inner water pump shaft seal wears out, it will show signs of failure. They do, the ones I have seen use two pieces of plywood with a piano hinge. That way you can just lift the box when you need to access the under seat storage.
